1. Turn EQ to flat (everything to '0'). Bass boosts on amp 'off'.
2. Turn gain(s) all the way down.
3. Turn volume on deck as far as you'll ever put it.

I have a stock '81 Yugo with stock radio (AM only). I find if I keep the bass at 0 or 1, it will not blow the stock speakers. I blow my speakers before, but it is hard to find Yugo speakers today. What is a sub? Could it cause water damage to your car?
IMO, it is always better to leave the bass boost on the amplifier off. It basically amplifies the signal, and if you have the gains set correctly, it will result in a clipped signal, damaging your sub. The simplest way to set the gains would be to use a volt-ohm meter (or a multimeter). You might already have one, if not I'm sure at least one of your neighbors or friends has one laying around somewhere.
